On a 1k, could the extra load of habitually relying on the rear brake for wheelie control cause engine problems?
It'll absolutely wear the rear brakes quicker but it won't hurt the engine, the engine is always working to overcome forces holding it back - inertia, gravity, whatever
No chance it could harm the engine, but just to be safe it may be time for one of those newfangled spacebikes that fix wheelies by themselves.
I'm on a new BMW, but the wheelie control is way too invasive. So I just shut it off and use the brake. I can afford new pads no problem... but I just paid $850 for clutch plates alone, so I'm trying to be as easy with her as I can!!

I don't know how they missed so badly on the wheelie control on that bike. I rode an older model and it was the same. On my R1 it was indiscernible. And awesome.
