Nope. Everything is combined. the ESS guys receive points for their overall position, not their pos in class.
The Brembo calipers on the new GSX-R are fine, that's what we are racing with (with an RCS master cylinder.) No complaints, so that's not an issue. If the R1 had to use stock brakes, there would probably be complaints, and they would be warranted. Being able to change triples and especially the link, will be a big step for our bike for sure - that is, after we get the new model with TBW. I think one of the most important problems to fix for all the SStock teams was being able to use a bigger fuel tank, and that problem is now officially addressed rather than dealt with on a case-by-case basis. All of the changes make it more expensive, but it is motor racing. Find a little more sponsorship and get on with it.
1000 Superstock already have the good brakes. Rick beat me to it! And yes. There have been races where Superstock riders knew they would run out of fuel with stock tanks molded to max capacity within the rules.
A side note but I thought it might be appropriate. When your friends at the Ducati shop are mad you bought an R6.........
One thing that may happen with the new rules package is the trickle down of last years WSBK machinery to the US. It was common to see ex WSBK Ducatis on the AMA grid during the pre DMG superbike years.

They got exactly what they wanted and early twitter rumor was a second American rider will be added next season.
Hopefully Aprilia will fight for some wins, kinda tired of the Yamaha dominance myself. Would definitely be nice if there were more than just Yamaha and Suzuki battling every weekend. Maybe it'll even convince Kawasaki to come over again.
